Does Kyogre or Groudon Come Back If You Defeat or Run Away in Pokemon Emerald?
No. If you defeat Kyogre or Groudon, they are gone permanently.
However, if you run away, they will still be there when you return.
What Happens

If you defeat (KO) Kyogre or Groudon
→ they disappear permanently and do not come back -
If you run away
→ leave the area and return, they will still be there

- This does not reset after defeating the Elite Four again
Why This Feels Risky
The game does not explain what happens if you fail the encounter.
If you run away, you see a message like “flew away,” which makes it unclear whether you lost your only chance.
If you defeat it, there is no message at all. The battle simply ends, which makes it unclear whether it is gone permanently or not.
Because of that, it is easy to assume:
- defeat and running away behave the same
- or that the Pokémon might come back later
